I see it more as the Oldest Motive in the World being at play. Power.
I think it had more to do with ethnicity (different from Pakistan), language and the fact that India egged on Bangladesh. They are both almost entirely Muslim. Also, a bit to do with Pakistan more or less ignoring Bangladesh's needs. Good question.
As for Bangladesh's separation from Pakistan? No, I think the key factors here were geographical isolation from the rest of Pakistan (making trade and economics difficult), that and being separate would allow Bangladesh to be on peaceful terms with its most important trading partner, India (this being another issue that India was a more important trading partner than Pakistan was). So, indeed religion was initially important in the Bangladeshi separatism from India, but not important at all in the separation from Pakistan. Not all separatist movements center around religion as a principle factor in political identity, but for many of them it is.

At one time, present-day India, Bangladesh, and Pakistan were all part of a larger India. Pakistan was separated from India, and there was West Pakistan and East Pakistan. East Pakistan eventually became Bangladesh. The two were separated from India because India was primarily Hindu and the Pakistan was primarily Muslim. Maybe the difference between West and East Pakistan was the denominations of Islam. Some are more progressive while others are more fundamental, very similar to Christianity.
